Sometimes I view a document and need to manually adjust the zoom. However, when the bookmarks pane is open and I select another page from there, the zoom gets reset to the default.

Bookmarks can contain instructions to change the zoom level of the viewing application. If you wish to prevent this, you can do so from the preferences (Ctrl_K) under page display:
