Yes - this is the intended behaviour, as when you are selecting the option to Open the Pop-up-Note of the selected annotation, it results in the pop-up note being open and selected, rather than its replies.
The content of the pop-up note is the text contained within it and any replies to the text. This means that when you click 'Open Pop-Up Note' the text of the note and any replies will be displayed, regardless of whether you click 'Open Pop-Up Note' via the right-click context menu of the original text note or any of its replies.
I'm not sure which version of Adobe Acrobat you're using, but I am using the current version and you can see the replies to comments in the comments pane as detailed below:

Note that the behaviour in Adobe Acrobat is exactly the same as in PDF-XChange Editor. Even if you have a reply to a comment selected, when you right-click the comment and select 'Open-Pop-Up Note', it is the 'root comment' that is selected.

Except there is no "Right-click the comment and select 'Open-Pop-Up Note'" command in your Acrobat pic.

If true, then your report should go to Adobe, rather than here.
