When creating a link and selecting "Go to a page in another document", there is an option for selecting Existing Window or New Windows for a new document. This option works OK if your users are within your network since your recipients likely have access to wherever the linked document is stored.
If I create a link and select "Go to a page in an embedded document", the option for selecting what window the embedded document appears in is not available. While this works OK in PDF XChange due to tabs, it doesn't work well within Adobe Reader/Acrobat. When clicking the document, the current document is replaced by the embedded document.
Does any one have a work around for this?
If not, consider this a request for change to add the same window control to embedded documents.

It seems you found a missed feature that we had intended to bring in at the same time! Apologies for that, I have created a high priority missing feature request which the Dev team should action shortly after the upcoming release. Unforutnately, it is too late for us to bring it in this next update (332), but it should be present for the following build (333)

This feature is already in the current version (334.0), you can find the function in the edit actions list: Once you specify the action, you will see a selection to use a location in either an existing embedded docuemnt, or to choose a new external document for use: If you choose "this document" you will be able to specify a location in any of the currently embedded documents within the selected document: I hope this helps!
