we need to sign a PDF created from the SDK. The signature is provided from a Signature Card (Smart Card) in a card reader with keypad to enter the PIN. How is it possible to assign the card reader to get a PKCS#7 certificate to use it with the new functions in SDK 3.5?

PDF-XChange works with certificates via the Windows CryptoAPI, so if the CryptoAPI allows this, PDF-XChange should also.
Therefore you will need to use the Windows CryptoAPI I suspect to establish the certificate within windows as a PCKS#7 file using the CryptoAPI for the certificate on your Smart Card, this should be enough for PDF-XChange and then it should be available to PDF-XChange/Tools using the standard functions we provide, as would any other valid certifcate which existed on the users system.
Please see MSDN for detailed info about the CrptoAPI.
