You would need to contact the author of the document and request a non-protected copy.
If the author wants the file protected - we can not remove the protections for you even if it to do OCR on that file, sorry.

Yes - some panes are tied to the specific document.
E.g. the thumbnail pane is specific to that file you have opened, and will display it's pages, so I am not sure how those panes can be 'global'.

That tool is using OCR - and tries to guess where new lines are to be added, and where not.
The original PDF file might very well have separate text objects for each line or a block of continuous text without 'proper' line breaks or end of line characters.

Sorry that there isn't any easier solution - however in a PDF file's structure each page is an independent object unlike a continuous word document - so some of the things possible with other file formats are not really possible with PDFs and vice versa.

Just got a reply that this field is deliberately locked - to prevent mistyped paths, and we are not planning on changing that behaviour for now. You would need to navigate to the desired path when setting it up in PDF-Tools.

So as Dan said above - we can not make any promises that this would be implemented for now. We will keep an eye on the number of times this feature gets requested and might reconsider in the future!
