1) The hexadecimal value of the colors in the Comments-pane seems indeed like reversed.
Probably that is an error in PDF-XChange Editor.

2) Maybe I am overlooking it, but where do you find an option for Sort by Color ?

In PDF-XChange Editor, you can directly create a new document from the content in the clipboard, via the File-menu > New Document > From Clipboard.
